How can religion be changed so it is not such an effective cover for horrible people to hide behind?

Horrible people use religion to sneak up on victims like an alligator uses a swamp to sneak up on its prey. To deal with sneaky gators, one simply drains their swamp and the gators go elsewhere. How can the swamp of organized religion be drained so that religious sneaks go elsewhere?
